Client Config Files

Hi,
I know where all the client config files are for the mods, but if I change one the FTB launcher seems to just overwrite it with the default one. Anyone know how I can stop it doing that?

Do I have to launch the FTB minecraft manually, rather than through the launcher?

Maybe the config files can be changed via the launcher in some way?

Never mind, me being stupid. The launcher for some reason marks the file as modified (ie the last modified date changes) but does not actually change it!!

So I can fiddle with things in single player mode. Also I was poking about looking for the config mismatch - but it would seem Bruiser has found it.
