1. Yes you have to input from the top, the sides are for output, and the bottom for input of coal if you have such a furnace. This goes for most IC2 machines.
2. You have to use a geothermal generator, it's a pretty simple upgrade from a standard generator. Don't put it next to a power storage though, it will incessively turn on and off to top it off, which is pretty laggy (idiotic programming). I think it's better if you have a cable between (or only feed it lava when you're sure it won't fill the power storage up fully). I have a generator hooked up to a lava pump, whenever the connected power store gets completely empty, the lava pump turns on for 20 seconds, filling the generator up with a minute or two of power generation.

To clarify, I guess, I was hoping to use either pipes or tubes for the entire transport network not a mix. I also like the option to have machines auto-shutoff if they have no work - which one can accomplish with gates on pipes (I assume I cannot put them on tubes). I was hoping I had missed something in the tube environment that would let me do this. Oh well.

There are waterproof tubes but they do not seem to connect well to anything other than pumps or grates. I was hoping someone knew more.

I guess it is mixed network time - pipes for short distances and tubes for longer.

The mods used in Mindcrack are viewable within your FTB launcher. The mods removed and added are stipulated in the http://www.theoldergamers.com/forum/minecraft-public-forum/474321-beginners-guide-tog-ftb-mindcrack-server.html#post3745610 .

Some of the mods were specially developed or tailored for the FTB modpacks.

Thanks D - yeah, i think thats the problem - i have the input at the back and output at the top (which outputs ok..), but yeah its obviously not picking up the sides (inc back as an input).

On your second note re: geothermal - i like this idea, i have several lava springs just down from my plot which are clearly asking for me to farm them so i can clean up the obsidian!!

Quarries while having similar attributes to anchors for te purposes of the rules they are not counted as one.

As such you setup is fine. A gentle reminder that you can only have one quarry out of a chest and placed at a time.

Any q's just ask. And daed is right in his post
